Ethan Hunt has retired from IMF fieldwork. He trains recruits and has settled down with his fiancée, nurse Julia Meade, who is unaware of his real job. He is approached by IMF Assistant Director of Operations John Musgrave about a special mission to rescue one of his protégés, Lindsey Farris, who was captured while investigating arms dealer Owen Davian. Musgrave has already prepared a team for Ethan: Declan Gormley, Zhen Lei, and old partner Luther Stickell. The team rescues Lindsey in Berlin and collects two damaged laptops. As they flee, Ethan discovers an explosive pellet implanted in Lindsey's head. Before he can disable it with a defibrillator, it kills her.

IMF technician Benji Dunn recovers enough data from the laptops to determine Davian will be in Vatican City to obtain a mysterious object codenamed the \"Rabbit's Foot.\" Ethan plans an unofficial mission to capture Davian. Before leaving, he and Julia have an impromptu wedding at her hospital's chapel. The team successfully infiltrates the Vatican and captures Davian. On the return flight to the U.S., Davian is exceedingly calm under Ethan's brutal interrogation. After landing, Ethan learns that Lindsey's microdot contains a warning about Brassel and Davian.

The premise of M:I III is that Ethan has retired from field work and is training a new crop of agents for the Impossible Mission Force. But when one of his proteges (played, naturally, by Russell herself) gets captured by mysterious forces, Ethan is lured back into the field by an old friend (Billy Crudup), all while trying to convince his demure and kind fiancee (Michelle Monaghan) that his life, and he, are perfectly normal.

Poco dopo Davian chiamerà Ethan dicendo che per rivedere Julia, che è stata rapita, dovrà recuperare per lui la Zampa di Lepre entro 48 ore, ma proprio in quel momento delle guardie dell'IMF catturano Ethan, ormai considerato un criminale a causa dell'ultima missione a Roma, e così viene portato nella struttura dell'IMF e viene legato. John Musgrave, l'amico di Ethan, riesce a dargli una lametta per liberarlo così Ethan scappa e va a Shanghai dove viene raggiunto dal resto della squadra, e dove sanno che si trova la Zampa di Lepre. Ethan riesce a rubare la Zampa di Lepre da un palazzo di massima sicurezza, stordendo le guardie, e fa in tempo a chiamare Davian per salvare Julia.
Nel frattempo Julia con la beretta M9 di Ethan è costretta a uccidere John Musgrave che intanto stava entrando nell'edificio con la Zampa di Lepre ed era ignaro di chi ci fosse ad aspettarlo, così Julia riesce a rianimare Ethan e salvarlo. Ethan e Julia stanno per partire per la luna di miele, così lei fa conoscenza dei colleghi di lavoro di Ethan, e Brassel assicura a Ethan che per lui è tutto a posto e che la Casa Bianca non vede l'ora di assegnargli altre missioni, ma Ethan fa intendere a Brassel che per lui non ci saranno più missioni, ma solo una tranquilla vita con la donna che ama.
